configuration.php is not equivalent to php.ini. php.ini saves the settings about php for the server, and configuration.php saves the settings for the site (name, db, etc).

I need to set allow_url_include=on in php.ini. Is it possible? I haven´t seen any option in cpanelx3 to edit php.ini, only a tool that changes a few settings.

There isn't "software and services" section in my cpanel, only "my websites", "domains", "email accounts", "databases", "upgrades" and "support". And none of them have any option to set PHP version. I use a free account.
