I am developing a website for a non-profit organization. If I get a registered domain name and use it here on my free hosting site, will the organization be able to transfer the name to their own web server once their equipment in purchased and installed?

Yes. Your domain can be changed anytime, as many times as you like. Your main domain is changed through your X10 panel: http://x10hosting.com/panel.php and subdomains, addon domains, and parked domains are changed through CPanel.
All you have to do is buy (or get for free) the domain and then tell the domain registrar the nameservers for X10 are: ns1.x10hosting.com ns1.x10hosting.com
