Am I allowed to have an IRC script hosted on my site. (The site is not only for that)

No, chat scripts are not allowed.

TOS clearly state that

Shoutbox\Chat Scripts: Use of these scripts is strictly forbidden due to the amount of MySQL queries they take. Accounts found with chat scripts or shoutboxes will be suspended.

I don't mean like a shoutbox script. I mean like an IRC bot. I want to host an IRC log bot.

You will not be able to run it, as non-standard web ports, including the IRC port are blocked on the free servers. On the other hand, you can have a cron that regularly gets a log from your computer that your IRC bot dumped on your computer.

How can I set up that cron to upload a directory from my computer to a directory on my site?

Cron is just a scheduler, you'll have to write a script, in php or perl.
