undeleted files

hi, i'm quite new to this hosting business, i have a mac and i use the webdisc.app.
is it ok to delete the files or overwrite the files without using the web interface?
it seemed to have problems last time when i tried it, it left some "Undeleted files"

Yes. Just make sure you don't delete important files that your website needs in order to work properly. Like do not delete the root folder and all of it's contents.
