When an add-on domain is created, there's a directory for it. Does what usually go into public_html go into that directory?

for example, /root/public_html should go into /root/public_html/domainname/ ?

I think you can point your addon domain to wherever you want inside your account.

at what point do I point it? Is it when I'm creating the add-on domain on cpanel?

When you create an "Addon domain", it asks you to which directory under your public_html you want to point it, where all the files of that domain will be hosted.
If what you want is to access your main site (public_html), with another domain name you need to use a "Parked Domain".

right, so everything that should belong to a usual website under public_html should go into the directory where yuo point it to when you first make the addon domain right?

That's right. The directory you point the "Addon Domain" will work as the "public_html" for that Added domain.
