i don't know about phpnuke, as i use joomla myself, but I had problems with my adverts with the banner component. As such, I had to manually edit my index.php and where the function to load the banner was, I removed that and entered the advert script.
So basically, instead of entering the script into the backend administration console, I added it directly to the index.php file. It loads perfectly fine on my site, as I could configure the layout as well, with <br> or whatever.
I hope this helps you out some, even though we're using separate cms's
