EDIT 3: Fixed. If there is any use to this thread aside from being a conversation with myself...lol is this:

a) Do not reuse a login user name when creating an addon domain. Use a unique user name. In my case I reused the username for the <root> on the add on #1 and this caused files from the root being served on the addon.

b) IMPORTANT: When deleting an add-on domain, DO NOT delete the subdomain first. If you do, you will run into the mess I rain detailed below. DELETE THE ADD-ON DOMAIN FIRST. In my case, doing so, the subdomain was deleted at once.

So, nothing to see here as they say... All good.

EDIT 2: The new zones have been created and all seems good! The web clients are still pulling the HTML files from the "old" directory, that is, the root and not the "new" which is on the control panel.
It may be a refresh thing somewhere so I'll wait it out.

EDIT: The problematic entry is gone now... Did you guys fix it so quickly or it was a matter of waiting a few minutes for some cleanup script to do its work? Well, I'm going to recreate what I need to and once I get it working I will edit this post again.

I just realized that I sent the message below from the cpanel Contact link. I'm not sure if it will reach you or not, so here it goes again, identical text. If you get them both please do ignore one. Thanks a lot.

In case the email bounces, you can use xxxxxx.

What I did was to try to delete the add-on domain XYZ.com on the Addon domains section -because I wanted to add it again, but this time selecting a subdirectory as its root-, as the default suggests. When I created it the first time, I changed the default and made it point to the root (useless, troublesome to manage etc, bad choice).

When I tried to delete the subdomain I got this error:
There was a problem removing the subdomain federalmasonry.fmimasonry.x10.mx
Show Details

Error from hooks wrapper: Domain action was not successfully completed [1]. Error: Sorry, the subdomain federalmasonry cannot be removed because it is linked to the addon domain federalmasonry.com. You must first remove the addon domain.

At that moment, all DNS entries for the domain (on Advanced DNS Editor) were removed.

Now, if I try to remove the add on domain, I get this:
There was a problem removing the Addon Domain. Show Details

Error from park wrapper: Sorry, you do not control the domain federalmasonry.com

So, I tried to brning everything to the way it was and now I cannot create any entries on the DNS advanced editor, so probably my website (the one hosted on the add-on domain which I deleted) will stop working soon (14400 time to live).

Can the DNS settings be reset or simply the XYZ.com add-on domain be deleted/nuked completely so I can create it again? I do manage the DNS and domain registration but is handled by yahoo.

thank you very very much.
