You can try to restore your missing files/directories going to cPanel > Files > R1 Soft.

It holds up to a week of backups.

I see that you are on Absolut server, that one is currently undergoing maintenance, all accounts are getting moved to a new server.

Absolut is about to go in for it's third pass, when that is finished everything should be back in order.
