Required files?

I get a 404 error when I try to access the new, uploaded website. The files I uploaded are there, but there are no additional files. That said, I am very new to this and my have mistakenly deleted the files that were present BEFORE the upload of my user files. If this is the case, where can I find these required files and get them back in place.

This does not appear to be my problem as this "missing files" seemed to have reappeared. Please ignore question.
