Will I lose anything on cpanel when I setup a new domain name on my x10 hosting account like mx entries for google apps, awstats or anything on ym cpanel?

No you will not lose anything. It doesn't depend on us how long it takes, it depends on the name servers. It shouldn't take any longer than 48-72 hours.

do i have to setup anything on my site after i setup a new domain on joomla or smf or something?

If you change your domain you'll probably have to modify the configuration of any scripts you are using to the new address.

how can I modify the new scripts? do I do it after I create a new domain or befire?

The script should have an Admin area, where you can change the main URL of the website.
If the script doesn't have that option, you should be able to modify it on the script configuration file, or on the database you've installed the script.
