If you're worried that malware has compromised your system, you can create a bootable anti-virus rescue disc (a web search will turn up other options) on a clean computer to check your system.

As for what security software to run, here are two sites that perform comparisons of many different products:

Thanks, Is there any antivirus utility that can read ext4 filesystem.So we can scan our linux partitions as well using bootable cd?I think antivirus with linux kernel on bootable cd can do it.

With many LiveCDs if you have the RAM, if you install ClamAV to the Live CD and then do a "freshclam" to make sure it has the latest definitions, you can use that to scan disks. Otherwise, I'm not aware of any scanners capable of checking ext4 file systems from a bootable disk.
