Not really sure why they would vanish. We have not done anything. Only thing I can think is if they were causing an issue a staff member might have removed them. What was the frequency of the crons?

The problem is when awstats runs it stops itself if the server load goes above a certain point then resumes later. So if someone does something on the server to raise the load awstats is suspended from running. Since there are so many accounts it will cause an issue with it being up to date if...

If there was an actual problem with the server, you'd see a few hundred posts here of people complaining. If you do not see that it usually means there is something either wrong with the connection on the way to the server, or something specifically wrong with your account.
