I've been looking at different options for a forum and decided to go with SMF.

But then I found out that Cpanel doesn't let you install SMF where you want to, it makes you put the SMF folder into the root of your site's web folder.

I found a way around it, using the SMF webinstall, which just got me suspended for 15 min because of ftp bandwidth hogging.

Anyone know why Cpanel does this? Is this a flaw with Cpanel?

Webinstall has to download all the SMF files to your account; this would be the reason why. To much activity at once.

Are you talking about Fantastico, you may need to install it manually but most of the time, it's the more professional and flexible way to do it...

Fantastico is an OK way to install your scripts, I recommend using FTP or the File Manager to upload SMF files, because it uses less BandWidth and you have a lower chance of being suspended.

I find not everything gets put on there properly and there's a file or two missing.

It's a lot easier just to use FTP and upload all the files and folders yourself, like said above.
