I would recommend putting it in a non public folder, and then using a cron or a second password protected php file to run it.

hmm. Are you sshing into it or using the console connection in the control panel. If you can connect to it via ssh, the first thing i can think of is either bad resolve.conf or some rouge iptables setting.

You can use ftp or cpanel's file manager to change or remove files. PHP files are scripts that use CPU. A script heavy in Loops or that uses allot of very large variables would probably get auto-suspended. If a script you made is causing the suspension, you can ask here for help here...
