There is also the fact that the FTP server is already relatively slow when managing only the web admins, if you add in all of those site's users you would bring the servers down or else have painfully slow FTP.

Could you tell us the exact steps you are using to create the file and upload it? i.e. What applications, webpages, etc.

As said above, this is nothing to do with any faulty .htaccess files, at least not on the individual user level. This is a higher level problem that is affecting all users on the servers.
