since you have cloudflare nameservers, did you also make sure that they do have the proper records for those? Since there is no automatic integration you need add any subdomains you create with their nameservers manually

Yes, that is correct, cPanel and DirectAdmin handles domains differently. With direct admin all domains you add will get their own public_html (except subdomains), this is, in my opionion, a better way as they will truely be separate domains.
