    If you do not need mail etc you can always use the registrars NS and point the A record to our IP (any subdomain etc you add will need to be added at registrar as well in that case), could be a way around it for now if nothing else.

    I think you might be on to something, I did a little digging around and have informed higherups of my findinga as it appears to me there is a slight inconsistency with NS. He's using our name servers, so those should not be touched unless he wants to point something elsewhere.

    Yes, that is correct, cPanel and DirectAdmin handles domains differently. With direct admin all domains you add will get their own public_html (except subdomains), this is, in my opionion, a better way as they will truely be separate domains.
